My geuss is that the Imperial civilians were shipped to Alliance planets.  
Having that many Imperial citizens at Iserlohn would be a major security 
problem.  when Yang Wenli later leaves the fortress with all of his forces, 
the civilians could just revolt and take out the skeleton crew left behind.  
Also, there seems to be no evidence of Imperial civilians at the fortress in 
later episodes, but there are alliance civilians.
